On some level or another, Shannon recognized that something was wrong with Eli. He knew the man too well for it to completely pass him by, but with the state of his own mind first having been drawn into a sort of altered awareness and now shaken up as it was, he simply couldn't connect all of the dots to draw upon the correct conclusion. Eli was there, and Eli was taking care of him, ergo Eli was all right. He would have said something if he needed time for himself, obviously.
